Well if you are not going to cut the cases no question the malossi crank is the best. Full stuffer cranks help with high rpm. MHR,Corsa,Fabrizi, ect. This is not a problem if you know how to port block and cylinder properly and get proper chamber for 50cc.

Also once you get your bike up and running and somewhat tuned. If your not sick of tuning by then you can play around with the stinger length to try to find the sweet spot for your motor.

You should be pretty safe dropping your jets a bit and still be rich.
When you heat cycle let the bike fully warm up and when you let it cool let it cool all the way down to albient temp. After that just don't go WOT for a couple tanks.

No need for paper gasket on cases. Just use hondabond/yamabond or similar. I build all my motors with hot method. With a heat gun. That's jus the way I do it. No need for puller. Though I have built some motors where you have to use puller because of the way the crank seal goes in you would ruin the...

Why did you replace the 28mm? What needle is in the 26mm? I would say that your main is ok if not a little rich. 350 degrees is good. even if it goes up to 380 you should be ok. I would just leave the main where it is for now until you get the part throttle straightened out. Let me know which needle...

That pipe is just a PG long with the second cone turned around. I would just add a silencer and try it. should work good for your engine size.
