There's a good chance that the crank bearings will have gummed up. If you've not already done so, drain & change the oil that's in the tank before running the engine again. May even be worth putting a small amount of straight 2 stroke oil into the crank case via the inlet manifold while you have...

Freezing the crank first helps installation even with the tool. I had to drive a partially assembled bottom end back apart and re-do it when the Tusk tool wouldn't pull the crank and half completely together. Cold + oil helped a lot. When you say 'the wheel spins' do you mean when the wheel is off the ground on the stand? If so, does the engine slow down if you put the back brake on? I'm thinking that maybe the shoes can wear in a little?
