Hey, I am wondering what will worth it to do...
right now both bikes are non running from when I bought them....
I have a 1992 Elite SR with af05e, engine/wheel is turning and have a 1999 Elite SR with af16e with locked wheel, not sure what's wrong... maybe gears are messed up....
both engines speed is the same? like I found info online 40-43 mph?
I want to get one more elite back alive for my wife to use and want to keep the engine stock.... no mods... we want to keep 1992 elite so is it worth to fix 99 af16e engine and put it on 92 elite or nah?

If you plan to leave it stock, the answer is simple. You fix whichever motor needs the least work to get going! Like if one needs crank bearings and the other just needs carb work...easy fix wins!
In stock form, both motors have very similar capabilities. The af16 is a hair quicker and may give you 1-2 more mphÔÇÖs up top but I loved my af05 when stock.
You really cant go wrong with either motor. Just know that some replacement parts for af05 are becoming scarce like if you ever needed a fresh top end, etc...whereas the af16 parts are quite abundant.

The locked wheel could be gears, but those things are pretty robust, especially if they only have stock-ish power to handle.
A better bet is that the P.O. parked it with the parking brake set, and the shoes WELDED themselves to the hub drum. I've seen this, twice.
See if you can get the brake arm to move with some light tapping first, and see if the wheel can be broken loose in rotation.
You have only to remove the transmission cover and knock the axle out, with a sacrificial nut installed on the end threads and a lot of "Persuasion".
Once the axle is removed, you can wobble the wheel and break the brake shoes loose.
Otherwise, what Meatball said. Run the easy fix, have the other one on Standby.
