You have to play around with the rollers you put in there. Typically you get more top end with heavier rollers and more acceleration with lighter ones. I run 5.5 g in mine and I'm still messing with it. Just something you have to get dialed in. I would also grab a set of gears from SSS, the 9:1 or even 8.44 gears are a great combo with the vari. Most people do that when they are just getting their feet wet into performance mods. You should see high 40s, low 50s on gears and a variator with the right tune.

Will an aftermarket air intake increase performance? Also are aftermarket CDIs good for a stock build?

Air intake will need to be rejetted and you don't need a aftermarket Cdi but if you choose to get one... Malossi is the one I have

Decided to get a GPS app to see what my top end actually is since I can't tell on the speedometer. Is this pretty good for the stuff I've done to my elite?

Got the 15x42 (9:8:1) gears installed today. Noticed a decrease in acceleration which I expected. Top end was pretty good. Still have to check the gps, but the needle seemed to go farther than usual!
