Ok so I’m swapping an Af16 on a 1989 Honda Elite (SB50P) frame . I’m at the stage of wiring it up and I thought everything was going to match up like it did when I did a af16 swap on my spree . Wiring harness are totally different. If I color match I’m left with 2 pins on the AF16 side that not going anywhere in the sb50 side. They are the red and green wire which I’m thinking is poS and negative?

I know this isnt the easy answer youre looking for but: all of the Service Manuals are available here in the wiki. They provide wiring diagrams for both models. Green is always Ground. Red is always +...Both models require the same amount of wires, stator, starter, bystarter, etc...they will all match up. If theres an extra Ground, you may need to just find a spot on the frame.

The Red/White stripe in your photo is Honda's wire color code convention for the wire from Starter Relay to Starter Motor.
The Green is a High current ground meant to tie directly via a ring lug to a starter mounting bolt.

cant argue with the mouse!! hes correct on wire identification.
I will add to his info though, some models have 2 plugs, some use the 1 big plug, some use the individual bullets and a 2 wire plug for starter but all use same color wires and # of wires, well maybe an extra green ground wire for motor on a model or 2.
I like to pick a common plug and convert one side to match. keeps the swap looking clean and professional. I like the dio 6 wire plugs personally. if you have a solder gun, shrink wrap and some time, cut lead(s) on motor or frame and solder the correct leads to the freshly cut wires. that way youre not using 12 butt connectors (6 each side). also the starter motor uses a good amount of current and sometimes can overheat a crimped on butt connector connection..
